But "vacant shop" is "closed shop" also. "Suspended" would be more clear, if this difference ("rented or not rented") is important (for me personally, it isn't).

No known semantical difference between "closed" or "vacant" in context of shops. I can suggest suspended:shop=yes or shop=suspended (ATYL).

According to osm.wiki/NaPTAN/Tag_mappings, naptan:NatpanCode=* is equivalent to ref=*. I think that generic tags (ref)=* are preferred over project specific ones (naptan:NatpanCode). Although there is no equivalent for naptan:AtcoCode=*, ref:*=* tags are commonly used for reference numbers or codes.
