The boundaries of military training areas have legal implications for civilian travelers. Please do not modify them. The government source is 100% accurate. In my opinion, it is also unreasonable at several places. One way to make the army update the legal boundaries is to expose the unreasonable places on OSM-based maps.

In this case, the army allowed the train crossing to be moved into the military area and permitting civilians to drive there. This is not different than other road sections on the way to the Small Makhtesh.
